The Healthcare Life Science AI/ML Immersion Workshop

The Healthcare Life Sciences (HCLS) Immersion Day helps customers and partners by providing an end to end understanding of building ML solutions using HCLS domain use cases. It will cover feature engineering, understanding various in-built algorithms, and the steps needed to train, tune and deploy an ML model into a production-like environment. It guides you in bringing your own model, working through how to perform a “lift-and-shift” from an on-premises ML workload into the Amazon SageMaker platform. The workshop is primarily made for HCLS data scientists and researchers but can be executed by any person who would like to know more about machine learning with AWS.

Tutorial: Cell-segmentation Free Analysis of Spatial Transcriptomics Data with SSAM

Spatial transcriptomics has revolutionized our understanding of cellular function and organization by enabling the high-resolution mapping of gene expression within tissue contexts. However, traditional cell-segmentation methods often introduce biases and inaccuracies, complicating the analysis of spatial transcriptomics data. In this tutorial, I introduce SSAM, an analysis framework designed to overcome these limitations by leveraging spatially resolved gene expression densities without relying on predefined cell boundaries, allowing for a more accurate and unbiased analysis of tissue architecture and cellular heterogeneity. Participants will learn how to run SSAM for an example dataset, interpret its outputs, and integrate these results with other omics data. This tutorial is ideal for researchers and bioinformaticians seeking to enhance their spatial transcriptomics analyses with robust, segmentation-free methodologies.

The SpatialData framework: from raw data to interactive exploration (workshop)

Spatially resolved omics technologies are advancing our understanding of biological tissues by enabling new methods to characterize tissue structures and identify cell-cell interactions. However, managing spatial omics datasets is challenging due to diverse profiling technologies and fragmented file formats, compounded by data volumes that exceed standard computing memory. These obstacles hinder the creation of scalable, interoperable workflows and the reproducible sharing of findings within the scientific community. This workshop introduces the SpatialData framework, a Python-based solution designed to address these challenges. It covers data ingestion across different commercial technologies, unified data representation, manipulation techniques for multiple samples and modalities, and the creation of coordinated spatial frameworks. Participants will learn to visualize data, annotate datasets interactively, and utilize functions for cropping, annotation transfer, signal aggregation, and preparing datasets for deep learning applications. The workshop also emphasizes interoperability, ensuring accessibility across various software platforms and programming language
